If an Alien base actually exists, there are a series of tests that could prove or disprove it. You need to get on top of the Mesa and test for the following: high levels of electromagnetic energy, no radiation at all, and high concentrations of the X particle. If all three are confirmed, very likely you have a base. Any other variance, there's nothing there. You could use this test anywhere you suspect activity.

So this base has a 4 mile diameter, lets assume its more than one storey high (someone said a "city" in the comments). Where did "THEY" put all the stone they mined out of it, it would have to be a pile of spoil the size of a 4 mile wide city. The surrounding roads would have to have been teaming with trucks taking it away; all day, every day, for years. There doesn't appear to be any record of that, and no one cares!
