This is my Shepherd all over. I can put a towel over his head, he's used to that from drying him off after coming in from the rain. I can rub the towel inside his ears that way, but he smells ANY kind of cleaning stuff and reacts with a NO!

This video is amazing. First of the patience is great. I have a Rottweiler. They behave pretty much like German Shepards. Your point about him not being aggressive, he’s just afraid. That was spot on. My dog is the same. If he is afraid of something his reaction will not be pleasant if you force the issue. The finger in the ear thing really does work.
Never use the same wipe for both ears, you can transfer infection from one ear to the other. Never use cotton buds, if the dog moves suddenly or you misjudge you could damage the ear drum or bruise the ear canal.
